چکیده

selection (BPPS), which is based on a two-way mixture model and can simultaneously classify protein sequences into distinct subfamilies and select conserved positions that are characteristic of these subfamilies. When applied to P-loop GTPases, this revealed within Rab, Rho, Ras, and Ran a canonical network of molecular interactions centered on bound nucleotide. This network presumably performs a crucial structural and/or mechanistic role considering that it has persisted for more than a billion years after the divergence of these families. Abstract

A word-oriented approach to alignment validation

MOTIVATION Multiple sequence alignment at the level of whole proteomes requires a high degree of automation, precluding the use of traditional validation methods such as manual curation. Since evolutionary models are too general to describe the history of each residue in a protein family, there is no single algorithm/model combination that can yield a biologically or evolutionarily optimal alig...

Molecular analysis of AbOmpA type-1 as immunogenic target for therapeutic interventions against MDR Acinetobacter baumannii infection

Introduction: Acinetobacter baumannii is associated with hospital-acquired infections. Outer membrane protein A of A.baumannii (AbOmpA) is a well-characterized virulence factor which has important roles in pathogenesis of this bacterium. Methods: Based on our PCR-sequencing of ompA gene in the clinical isolates, AbOmpA protein can be categorized into two types, named here type-1 and type-2. We ...

Protein-Protein Interaction Analysis of Common Top Genes in Obsessive-Compulsive disorder (OCD) and Schizophrenia: Towards New Drug Approach

Comorbidty is common among psychiatric disorders including obsessive-compulsive disorder and schizophrenia with a high rate. Many studies suggested that the disorders may have same etiological bases. In this regard, shared pathways of glutamate, dopaminergic, and serotonin are the known ones. Here, the common significant genes are examined to understand the possible molecular origin of the diso...

A system for visualizing and analyzing near-optimal protein sequence alignments

Received: 12 January 2005 Revised: 22 April 2005 Accepted: 25 April 2005 Online publication date: 7 July 2005 Abstract System modeling and analysis is an imperfect art and as a consequence there are problems where alternative solutions may exist. Information visualization is often used to enhance system modeling and analysis efforts by taking advantage of human perceptual capabilities. Our rese...
